Oh, I'm not sure. Mine's been restarted so I just removed the MCA files and ran it again.

I got one 1.1 server that is running now. The world is all fine in game. This server have not been touched by any dev. builds and dont have anything to do with 1.2 stuff. The regions in the world folder are deleted. There are 4 .mcR files that are the spawn. I can see that these contain our structure, because their size is bigger then the other files. The other regions outside the spawn are deleted. There are only .mcr files that are 8 KB..

ALL of our backups also got their regions deleted.
The server was last restarted 28th February - this is why it's still fine in game, because the map is not updating until its getting to read the regions again..

Seems more people got the same problem.. This means we HAVE to use worldedit top copy/paste the buildings into our converted 1.2 map that only contains 4 of our regions.

I have no idea what deleted the files. There are no errors in the console since the last restart.

This is totaly amazing. Our 1.1 server crashed.. and I started it again. It still got the same map.. a map that got 4 regions..

I did copy everything with WorldEdit and saved the areas as .schematics..
    now I can't paste them..

It seems something strange happens to the map when I download it.. because I've tryed to open it in Singeplayer in my 1.1 client - Same problem.
    Craftbukkit 1.1 - Same problem
Converting to 1.2 - Same problem

But it runs fine on the official server.. 1.1

When I am opening the map in MCEdit (both in 1.1) the console is spammed with "Found region -xx xx.mcr with 0 present chunks. Deleting chunks."

This happens with all the 7000 .mcr files that are 8KB. Though these work perfect on our official server.
They regions are at 8KB there aswell, though..
I'm downloading the current running map that works perfect with 1.1....
Tryed at several computers.. all with the same error -.-

How can our official server read the empty region files, while my computer can`t?

Please read the whole post before posting...

Is there a plugin that makes it possible to copy out massive areas and paste them back into another map? Like worldedit, but as mentioned in earlier replies.. it doesn't work..
