I am having an issue where my server will freeze but leave no errors and it does not have a certain time that it happens. It will freeze at random and will not do anything. I checked java, that wasn't the issue. If you have any ideas let me know.

    Thanks!

There could be multiple causes, but first we should rule out a plugin stalling the main thread. What plugins are you using? Also, does it freeze until restarted, or for some finite amount of time?

I don't use any of those plugins. I will list the ones I use below.
The server will stay frozen unless I close out the entire console server. It does not recognize my commands I type in at all.

    AdminComd
    BorderGuard
    Chaircraft
    Chestshop
    Citizens
    Commnad iConomy
    CookieMonster
    Direct BankX
    FalseBook
    HeroChat
    iConomy
    Log
    LWC
    MagicCarpet
    MineMail
    MinecraftRKitPlugiin
    MobDisguise
    My Worlds
    MyHome
    NoLagg
    OKModTicket
    PermissionsEX
    PlayerFreeze
    SchedualedAnnouncer
    SimpleRegionMarket
    Votifier
    WorldEdit
    WorldGuard
    XrayDetection

**Also to add when ops enter the game it lags the server. I am not sure what the issue is for that but I do not think it is the 1.0.0 R1 issue because it did this as well with the Dev versions for craftbukkit.

I also have the same issue, but I only have Worldedit and Worldguard as common plugins so I very much do not believe it's due to a plugin reason. The complete same setup didn't happen whan I ran it on my own desktop but it does when I run it on my dedicated server. Though... I think it started not so very long ago so the likely is also a possible bukkit update's cause...

The dedicated server have a different cpu though and also a different OS (Mineos Crux 64bit).
